I am rebuilding a deck and want to use flashing on top of the treated wood joists.
Can I use aluminum? or should it be galvanized flashing?

I would paint the top of the joist. I would use galvanize, if the coating on it is thick.
Would the brown square PVC rain gutter downspout cut in half work better?
The plastic downspout cut in half sounds interesting, but would probably be a pain to work with. I was thinking of using a roll of the flashing and tacking it in place to hold it.
Will alluminum corrode quickly from the chemicals in the treated wood? Aluminum would definitely be easier to work with than galvanized, but I want it to still be in place when I need to replace the decking down the road.
Painted aluminm will be no problem.
I agree with Sungod. I have used aluminum coil stock and never had a problem because both side are painted. I get to look at one I did 12 years ago everyday, and have seen no signs of any type of corrosion.
