We are tearing off a cedar shake roof. The shingles were stapled to 1/2 cdx roof deck. A large percentage of the staples remain stuck in the deck. We have been pulling them with side cutters, it works but its tough and a hassle. If anyone has any tips that might help me out I’d appreciate it. I can’t bring myself to just pound them flat. Alot of the staples rusted away above the shingle leaving us two rusty legs.

hammer them in...just do it..no biggie
I have a pair of plyers that I carry in the jockey box of my truck, or in my pouch if I'm doing something like you're doing.
They're called "KNIPEX 68-300 Alligator," made in Germany and are a variation of channel loc type plyers but ten times better. They grip really well on nails with heads sheared off, staples and a host of other things. The tip closes evenly so you can get right next to the wood... If you can't withdraw something with them they are good to use for breaking it off flush.
Find them in Industrial tool supply type places and some hardware stores.
They cost about $30 or so but I've had mine several years and used them a lot and they're still like new in performance.

ya, I think their common name is nippers. Looks like something you'd pull horse teeth with. One of the best hand tools in my bag I use almost every day. They come in different sizes. Don't buy the low quality import junk. Cheap metal wont last.
Use it once and you'll add it to your arsenal.
