Is framing a floor using 2-ply beams (2, 2×12) and 2×6 sill plates ok?
I’m wondering about the 2 1/2″ interior overhang of the sill.

I assume your floor joists are perpendicular to the beam. If it was a rim joist would you worry about a 4" overhang? If your walls were 2x4 would you worry about a 1 1/2" overhang? If you would not worry about those then don't worry about this. I wouldn't worry about those or this.
