Those shingles are kind of old.
I bet there is damage above that pipe somewhere and the water is getting under the shingles and running down under the rubber roof, and down thru the hole in the sheathing right under the vent pipe. (You know, plumbers cut a hole for the vent pipe in the sheathing and sometimes the water gets under the sheathing and shows up at the roof collar hole, but the leak is actually up much higher.
By the way, you might want to clean those needles out of the expansion joint around that vent.
So where's the leak?

Just in case i stumped anyone;], The plumber put the pipe up never even caulked it or called a roofer to flash it. As was said they used to put some bathtub caulk on to get by till there check cleared.
Oh,, I get it! You guys are really daft. I mean,, really! Come on! This is Fine Homebuilding! There's obviously some caulking missing! Latex caulk! (wash your fingers clean with water. Environmentally friendly!)
