Maybe its just my fear of water but is there a problem with caulking behind the nailing flange of a new window prior to installation i.e. expansion?

We have been for years on all flanges especially across the top flange. We use vulkem or silicone.Latex will also work if you will have a few days dry weather for it to set up ( at least in the rainy season). Caulking is cheep insurance esp for vinyl windows where you are not supposed to nail the top tight.Depending on application we will also use "moist-stop" or a metal flashing across the top.
