I am thinking of drilling and plugging screw holes on exterior mahogany decking. I’d like to use plugs of a contrasting color such as black walnut. Anyone done this? If I use a good glue, would they hold up to the weather?

I've had a number of people tell me after using different colored plugs on their flooring that the novelty wore off and they really don't care for it.

Your walnut plugs won't contrast for long, since walnuts lightens in color over time, and mahogany darkens. Even if well finished, after a number of years the two woods are often hard to tell apart. If not finished they both turn to a silver grey color, though if you use end grain plugs (such as dowels) they may tend to be darker.
Can't speak for hardwoods, but we've done plugs in redwood, with rdwd plugs. Works fine. Use a poly or try Titebond III (can't vouch for it yet, haven't used it enough.)
