I found that my roofer did some face nailing. Shall I caulk over them? Replace with washered nails? Remove them, lift top shingle and caulk and add a piece of sheet metal (under top shingle)?

Call him up and remind him to neatly seal those with a tube of roof goop.
Why should you go up that 2nd story roof ?
And if he doesn’t get them all this time, invite him back to finish the job.

Haven't been in touch in quite a while. How have you been?
I don't want anything to do with the company. In addition to the nails I had several other problems with the roof installation. I had used this company last time I had my roof done. The owner is 3rd generation. At the time it was just the owner and his partner. This time the owner's son was running the job and brought the Summer Help......warning flags should have gone up when the kids arrived. The owner came by occassionally. After the job was complete I contacted the owner with a list of problems. Some he said he would fix, some he said were 'no big deal'. I told him I did not want him or his crew to come back. I did some of the fixes myself and asked him for $ so that I could hire somebody else to fix the things that I couldn't. I wound up filing complaints with the State Atttorney General's Office and the BBB. He eventually sent me some $ and he lost his BBB rating.

If you have roofing nail heads showing they will leak, sooner or later but at some point, they will leak. A correct repair would be to remove all the affected shingles and install new ones, properly nailed.
