Any suggestions in terms of how to make the windows and door on the front of this old cabin look right?
We will be changing the siding and replacing the windows and door, so now is a great time to fix up what’s going on. It’s a seasonal cabin – 20′ from the lake. We are going for a new modern look with grey siding and black windows.

One option is to create a datum line by running a horizontal band, starting at the top of the window casing, that the windows 'hang' from. The door opening/casing would intersect into this band as needed.
If the band looks too tall in proportion to the building you could reduce the height of the flat section of the board by running a protruding beveled trim (2" +/- high) at the top of the band. Given the size of the bungalow I would consider using narrow casing trim (1"-2" wide) that is thick enough to sit 1/2" - 1" proud of the siding. See attached for the general idea.

We also have the option to raise the windows to match the door height. The headers are high enough to do so. What do you think of that option? Will that make everything look too high?
The existing door is 1/2" taller than standard - so it will be reduced slightly when we put on a new door.
We could also just remove that door. The side door is the functional entry way.

Raising the windows can be fine as well, but also consider the sill height. I'm assuming the multi-unit windows are facing the best views, so you don't want the sill to be too high. Of course you can always order a taller window if needed. As far as what looks best, it comes down to proportions.
