The builder renovating my house is trying to install a Baldwin single cylinder mortise entrance handleset in a newly made front door for me. He tells me the cylinder that the key goes in is about a 1/4 too short, so it doesn’t come out flush with the surface. (See photos.) The guy I bought the lock set from says it’s a door thickness issue, but I ordered the mortise lock and cylinder option for the appropriate thickness (1-3/8). Any ideas what might explain this issue?

Did the lockset come as part of the latchset and escutcheon kit?
If not, the answer to your issue is the thickness of the escutcheon. It may be an 1-3/8" thick door, but I'd guess the escutcheon adds another 1/4" to 3/8".
1-3/8" + the thickness of the escutcheon is what the lockset should be sized for.
1-3/8” entry door? Can’t say I’ve ever hung one. I’ll admit I could be wrong but 1-3/4” would be my guess. You’ve verified the thickness? A locksmith might have the parts to fix you up.
