We have a power vented high efficiency natural gas hot water tank. During a regular work week (M-F), hot water usage is from 6am-8am & 5pm-10pm. On weekends, we may use it each day within a continuous 12 hour window. Since the tank won’t heat unless the blower has power, the blower fan is plugged into a digital timer which has the tank heating up for our demand periods. Am I causing a problem(s) in doing this?

I'm no expert, but it sounds like a good idea to me, and I would assume the electricity used to run the fan is offset by the savings in wasted water that is under heated.
The fan should shut off automatically when not needed.

I seriously considered doing exactly what you suggest, but after talking to a plumber and doing some internet research I decided against it. According to Canada's Safety Council http://www.safety-council.org/info/home/hotwater.html the water in the tank should be stored at a high temperature to avoid bacteria growth, specifically Legionella, which is the cause of Legionnaires’ disease. Your method may save a few bucks, but could cause some health concerns in the long run.
