I got some free white PVC shutters but they have some holes in them I would like to plug up. Is there any particular material you use for that?

I was really looking for something the right color. These are not painted
Bondo can be tinted with powdered pigments. I haven't done it, but it's common in the woodworking world. You might want to ask on the knots forum...
I thought bondo needed to be sealed with some kind of paint/sealer or it will continue to absorb whatever passes by.
Depending on hole size and location one idea is to repeat the location on all shutters and insert small vinyl drain louvers. This is assuming these holes might relate to mounting and be near corners. Or glue rosettes over the hole.
I'm usually not that lucky.

Fill a little proud and either wipe off with min spirits or shave off with a razor blade. I guess you are talking about screw holes.
