Please see attached images. I did a walk on the roof to check things out. Hard to see from the ground. Have a look at the dents, most likely from over nailing. I was told it’s a common occurrence and it happens. I was told it’s from expansion and shrinking from temperature swings at the nail joints. The caulking looks bad, not sure why they used it, so I need to have a closer look later. They are supposed to come out once business reopen. Please share your thoughts and opinions. Thank you.

That's just garden variety crap work. The faces don't line up, dents, over nailing and no flashing in the last photo. Dont pay unitl it's fixed right.
Corner flashing on the corner? Is that what you mean? So, that's why they used caulking? Thank you for your response and help

Agreed. This is poorly executed work and needs to be fixed.
I highly doubt that the original company will redo the job properly. Everything in the pics has to be removed and remade. Fortunately the work shown is only a couple hundred dollars and most of that is coming to the jobsite and setting up. Find another contractor and ask them if they can do it as a "fill-in" job when some work gets cancelled or they're delayed on another job for some reason.--You might get a bit of a break on the cost. --The installation of the J channel on the siding isn't acceptable and I would imagine that there are other problems that aren't shown in the pics. $$$$$
It would be complete BS for them not to fix it correctly.
