Have to reshingle a low slope roof 3/12 pitch. Along sidewall (where
roof meets vertical wall) there is aluminum flashing that cannot be
removed (runs up uder cedar shakes 12″) and extends onto roof 12″.
Plan on covering entire roof with ice and water shield as recommended
for low slope application. Should the ice and water shield be insalled underneath the flashing on the roof or on top of the flashing?

Underneath the flashing.
Tuck the membrane as far under the flashing as possible. It would be better if you could lap it up the wall a bit, but I understand that's not practical. Then, weave the new shingles into the old flashing as if you were installing new flashing. Don't count on the membrane as a replacement for the flashing. Be sure the flashing has plenty of life left to it.
