We replaced a piece of vinyl siding on a 2 year old house and found rust on the galvanized roofing nails used to install the siding. It is vinyl siding nailed over housewrap and into 7/16″ OSB sheathing. The removed nails are only rusted on the part that was in the sheathing and also on the tips that would have projected thru the backside of the sheathing into the wall cavity. The heads and the first 1/4″ or so were fine. We used standard galvanized roofing nails purchased from a Do-It center. Has anyone run into this before.

Hot dipped or electro galvanized? Big difference.
Hard to say whether what you're seeing is normal or not, but keep in mind that vinyl siding stays on more out of habit than due to the fasteners anyway -- unless the nails were to rust full away there wouldn't be any problem.
All new houses have moisture problems. For the first year or two the wood and drywall gives off A LOT of moisture. Depending on construction style, climate, and specifics of the weather the last couple of winters, a lot of that moisture could have condensed on the inside of the sheathing.
not a big deal
The coating was simply not durable and got taken off via friction as the nail was driven into the wood. Not a big deal.
