How many layers have you applied to the floor and have you followed manufacturing instructions for sealing this type of wood properly before applying poly.
Especially pine..needs the knots sealed if not the whole floor before finishing with poly since it is the nature of the wood to keep bleeding as well as to cause the exact problem you have. Sometimes the knots even will prevent the poly from drying.
You may want to sand the whole floor and start by applying a wood sealer according to manufacturers recommedations NOW before you run into some trouble down the road.
I am however no expert so please consult someone who is in the floor finishing area. I am just trying to give you some hints to what may be your problem.

Dear Sue
As Rainie indicated the knots will bleed through forever and must be sealed before any other applications are used.
Another consideration if you are not concerned with the asthetics of the knots is that the density of the wood varies. In pine the lighter coloured are much softer than the knots and will absorb any finish faster and deeper than the knots will.
The shine difference may be reduced by a light sanding by hand and the application of another coat. The previous coat will prevent that difference in absorption and be more even in lustre.
