On my house that I’m building I am considering running the soffit with the run of the roof due to some knee wall window locations. I’m not exposing the rafter tails or anything like that. I will have a plumb cut on the tails for gutters.
Are there any drawbacks to this that I’m not seeing?

Have you framed your roof yet? If not, you can order trusses with raised heels to avoid this problem. Or adjust the length of overhang, or change rafter cuts to raise the fascia line.
Personally, I think it looks funny and wouldn't do it. The "F" channel and fascia cover aren't made to fit that way and leaves gaps that look bad IMHO.
Borrow money from pessimists--they don't expect it back.
The rafters are up , I just need to cut the tails. The fascia is going to be 1 x 10. The reason for all of this is the second floor walls are five feet with window sills two feet off the floor so the kids beds can line up with them. The house is a bungalow style so I think soffits with the run will look okay. Plus this way I have 6 in. from finished soffit to the R.O. of the top of the window. With a level soffit I have to cut my overhang back to 15 in. from 18 in.and still only have room for about 1.5 in. of trim above the windows. So I think this wood look better.

Have you thought about framing a "mini gable" over each window? That way the soffit would be up and out of the way.
There's probably a technical name for this type of gables, I just don't know what it is.
