I plan to install a new double hung Pella Pro Line window. I will have to pull off some bevel siding and build up the sill ~ three inches for this stock window. I plan to use “Moistop” butyl flashing over the roofing paper on the jambs and head. You may be able to see from the pictures, the current pan flashing was nailed through into the shingles and sheathing onto a 14/12 roof. I have a feeling the pan flashing was nailed through when the house was reroofed. Was this pan flashing done right? What is the best way to flash this sill. Do I need to go to a sheet metal shop to have the pan formed? We plan to stay the house forever so I don’t mind using copper if rcommended. My wife will just take it out of my allowance. I saved 1/3 square of shingles and I think I will have to use some to do the pan flashing right.

If you step back from the house a little and take some pics, I could tell a little more about it. I think the original flashing was done fairly correctly, but it's obviously shot. I never face nail. I would nail down some 1" wide clips of the same material as the apron (which would be copper in my case) with the nails being covered by the bottom of the apron. The clips should protude about an inch past the bottom of the apron. Lay the apron in place and bend the clips back up over it. Tap them flat and viola, no exposed nail heads.
