I’m replacing my old cast iron plumbing. However before my sewer line exits the house there’s a “y” fitting that’s directly under my footing. Is it alright to trench under my footing to fit a reciprocating saw? The ground is very hard clay soil. I just don’t want to do anything to jeopardize the structural integrity of the house. Also any suggestions for soil compaction if i go ahead with this. I was possibly thinking of filling the hole with concrete after.

You should be fine. Masonry naturally distributes loads in an arch or triangle around weakened areas. Of course there are limits to this, but for what you're proposing I wouldn't expect an issue.
