I ordered custom sized windows to allow for the different sizes of the upper and lower sashes. The manufacturer didn’t quite meet my specs and has instead provided larger adjustment bars for the sills. While I still plan to take this up with the manufacturer, that is WHY they could NOT meet my specs, in the meantime I’m thinking about how to make the necessary adjustments for installation. It appears as though I will have to trim some of the top edges of the mounting flange off, mount the windows higher and use these larger bars on the sill. The aluminum flanges are scored in 1/8 inch increments. What’s the best way to remove these increments?? Snips, bend-off, saw, what? Or should I be more intent on sharpening my argument with the manufacturer?

If you have the details of the order and their product isn't to your specifications, then what makes this a special order. They should re-supply you with the proper material and at the very least, clip the top. Make'm try that order again. Or refuse delivery, make no payment and order from a manufacturer that might get it right and could possibly spend some more time on their product. I'm sure that diff sash size musta threw 'em for a loop, how do they get the stacking and stops right for them to operate?
