I’ve recently acquired a house with T111 siding on the bottom story and old shiplap on the upper. I’d like to reside the whole house (along with all new windows). What siding can I use over the existing siding? I’ve already considered stucco, which would be expensive (around $25,000 for about 3200 square feet of siding). Any other ideas? Rough cost estimates? No vinyl please!

You could furr out a rainscreen wall and use any darn thing your little old heart desires.
The more inportant thing is to pay atention to the house style and how it looks and fits into the neighborhood. So choose accordingly.
I'vbe had a few "tonics" tonight so I say get off your lazy butt and DIY stucco for under $1K.
PS: sorry, but true, hope I didn't come off like some previous ascerbic commentators, et. al.

How are you going to add the extra depth of the siding without burying the window trim?
All new windows means they can tear off all the old trim and apply new, It dosn't mean they have to, but it would be a simple solution.
Thanks for all your input. Assuming I fur out the wall, what siding is cheap, durable, and looks good? The neighborhood has almost all types, so just about anything will fit in. Is there any siding I can put up without furring, besides stucco? I know very little about siding, and have been able to find no good comparisons. Thanks!
