What’s the best way to contain wires (romex) when running parallel to a wood I-joist? The webs seem to be too thin to staple and the side of the flange is too close to the drywall face.

Top flange instead of bottom one?
I staple to the web as well. Never had a problem. Just (obviously) don't staple to one of the 1" knockouts. As in any stapling of romex, the plastic strips with two small nails are easier (on your fingers) to nail up than the one-piece metal staples.
