I think the discoloration near the door was caused by the black rubber of a floor mat, but I’m not sure what caused the darkening near the stairs. Regardless, Murphy’s oil soap did nothing to remove it. Must the floor be refinished, or is there another way to restore its color?

Little bit, let it set, wipe, let dry, repeat.
If the dark was more the shape of the mat and not darker at the threshold, I might think the mat was the cause.
Are you sure that there’s no water entry under the floor/threshold?
I can't be sure about water, but I can tell you that there is a roof over the other side of the door.
Try using Bona Hardwood Floor Cleaner , I found it useful for these kinds of things. Did not damage the wood itself
