Work-around bad garage bump-out shed roof

The 1:12 shed roof on my garage bump-out has gone rotten and needs to be replaced. The shed roof meets the garage such that the garage gable ends do not overhang the shed roof at the ends. The interference leads to something of a difficult, if not impossible flashing job. I plan to replace the rotten roof rafters and sheathing, and cover it with EPDM.
In the attached photos, I have already cut off the eves, which had extended to the same overhang and the garage roof eves, obscuring the gable end fascia. I can run the EPDM up under the bottom 1 or 2 courses of gable end siding, but it gets interesting where the shed roof eves meet the gable end fascia. I am considering making ladder soffits that angle downward at the same angle as the garage gable roof. There will still be interference at the shed wall, but it will make the overall problem less bad.
An alternative I need to be talked out of is to cut all of the shed walls lower so the whole shed roof fits under the garage’s gable end overhang. The shed roof rafters meet the garage wall at the top of a 2×8 header. I have room on the header to move them down about 3″, but would be a PITA, and accessing the walls in a garage full of junk is sure to be even more fun than I imagine.
The hybrid solution would be to shorten the side walls and make look-out rafters that follow the gable roof slope. Still would need to shorten the side walls, but only part of the end wall. Still seems a lot.
