I would NEVER cut toilet flange bolts with bolt cutters!! That would mangle the threads and ensure that nobody in the future could remove the toilet without enormous effort! I agree that cutting those things off is a headache. My best approach is a quality hacksaw with a very fine-toothed blade, and a little patience. If you do repairs and remodeling, you'll tend to have a bit of charity for the guy who may follow up on your work a few years down the road
I have a new tool for cutting flange bolt that makes this so much easier than a hack saw. Please call.

I use a bi-metal blade in my Fein Tool. Blades aren't cheap but oh so nice compared to a hacksaw- Yuck.
The thought of bringing in contact a toilet base and a bolt cutter gives me the shivers!
I don't see the bolt cutter blades getting close enough to cut the entire nut anyway.
